The two, later identified as Pakistani expats Siddiq Ameen and Mushtaq Ameen, were escorted out of the ground by security men before the lunch break on the third day after Misbah complained of their behaviour.
A Dubai Sports City spokesman said: "Two individuals were shouting comments in contravention of the ICC Anti-Racism Code, which prohibits the use of language that is offensive, insulting, humiliating, intimidating or vilifying.
"The Pakistan captain followed the correct protocol and brought this to the attention of the umpires who, in turn, alerted the match referee. Venue security was informed and the two individuals were identified and removed from the venue."
Siddiq expressed disappointment over his eviction.
"We only requested Misbah to include Younis Khan in the one-day team," Siddiq told reporters, after Younis was axed from the five-match one-day series against South Africa which follows the two Tests.
"We travelled from Abu Dhabi to watch the match and did not use any abusive language or throw any object at players," said Siddiq.
Pakistan were struggling to save the second Test as they were two for two at lunch after South Africa posted a 517-run total in their first innings, leading Pakistan by 418 runs.

Pakistani Cricket Players, Pakistani Sports Officials, Pakistani Umpiers, Pakistani Bookies, Pakistani Spectators and Pakistani 'Sports-Terrorists' --- All are problematic and one way or another adding negativity to this great game.
Pakistan should stop playing cricket - Internationally and Nationally - for at least 10 years to save the game. Afghanistan may replace Pakistan during this period.
Younas don't deserve a place even in test matches. The way he got out in 2nd innings. He just score a big hundred once after 10 test matches on a dead pitch and then reserve his place for next two years. See his recent record. His ODI record can't give him a place even in Bangladesh team.
@Pullseller..my comment was in the reply to this sentence " Such behavior can only be expected from Pakistanis " so kindly read it in the correct context...you can not stereotype a whole nation and judge there reactions because of couple of individuals..
I think it is wrong to throw personal insults or make derogatory statements against the players. But it is common to see the spectators show their displeasure over poor performance. At the end of the day, the spectators should stay within the limit, do it respectfully, and not cross the line.
Ali Khan
Greatest respect for Younis Khan but someone who only performs against minnows and disappoints most of the time, you will have to be pretty damn stupid to be ridiculing the only world class player for that. It's great that they were kicked out. Well deserved.
Such Pakistanis bring shame to our nation, they should be stripped off their passports.
Its really not such a big deal. Sports fans everywhere are passionate and in other sports like football are much more vocal and even violent. Anyhow I think Misbah did the responsible thing if in his opinion their behaviour did not follow the code of conduct expected by fans. Baat khattam.
@saeed: Are you serious? Justifying racism by stating that others are doing it too? You must be very proud of yourself. Pakistan is going places with people like you.
@Ali S:
Entry to both Abu Dhabi and Dubai test was free, so there is nothing to refund!
They must have been paid by Afridi.....haha.
@Ali S...I don't know how people can immaturely comment like this...have you seen or heard of racial comments on the black European footballers..the latest example is of Man city vs Moscow..what happened in Dubai is nothing in front of all this..I think its better to get some background about the topic people comment on..
Pakistanis wherever they go will show their Patriotism by doing such short of things..Hope Zaid hamid is reading this....
Shame on spectators.
