The three recruits were arrested Wednesday at Vienna airport, ministry spokesman Rudolf Gollia said.
A fourth suspect, an Austrian national, was detained around the same time in Vienna on suspicion of recruiting for terror training camps in Afghanistan and Pakistan and of financing a terrorist organisation, the German Taliban Mujahideen (DTM), Gollia added.
Last month, another Austrian, only named as Maqsood L., 21, was already arrested in Germany, suspected by German prosecutors of recruiting for and financing the DTM, according to media reports.
Gollia noted Wednesday's arrests followed "months of police investigations."
The suspects were being questioned by the national security and counter-terrorism bureau (BVT).
Austria last year passed a law that foresees up to five years in prison for any person attending a terror camp abroad.
