Smith, who made his return to cricket following a lengthy injury lay off with the recent tour against Pakistan in UAE, will be replaced by Henry Davids.
While Steyn and Kallis have been given time off on account of injuries ahead of a series against India, Smith has been allowed to leave following the death of his grandmother, Cricket South Africa said on Friday.
Paceman Steyn has a mild side strain while all-rounder Kallis has a badly sprained little finger.
Pakistan have already won the series against South Africa after success in the first two ODIs in Cape Town last Sunday and Port Elizabeth on Wednesday.

I am not surprised at all of Pakistan team success in South Africa.our problem lies in our batting and team selection.Misbah kept picking Sohail Tanweer and Whaib Raiz ahead of Pakistan BEST bowler Junaid Khan(this stated by Andrew Flintoff of England & Lancashire) in Championship in UK & UAE We need to give opportunities to young Batsmen who are technically correct unfortunately Misbah do not want to drop Nasir Jamshed and Mohammed Hafeez who both are vulnerable against any swing bowlers Great Imran Khan motto was that if you are good enough you are old enough!
