"I've never seen two hours of relentless, incredible pace bowling such as I have witnessed today," said Whatmore.
Dale Steyn was the main destroyer, taking six for eight in 8.1 overs as Pakistan slipped below their previous lowest total of 53 against Australia in Sharjah in 2002.
South Africa did not enforce the follow on and took command of the match, posting 207 for three in their second innings to take an overall lead of 411 into the third day.
"Most of our batsmen got out to terrific balls," said Whatmore. "I'm very disappointed with the result but you really need to give credit to the opposition. It wasn't an easy wicket by any means but the way they bowled was incredible."
It was another triumph for South Africa's battery of fast bowlers and the third time in less than two seasons that the world's number one Test team had bowled out opponents for fewer than 50.
Whatmore said that although Pakistan had bowled out South Africa relatively cheaply he knew that it would be a difficult day for his team.
"Personally I thought (South Africa's) 253 was not a bad score given the conditions of that pitch and knowing what the South African bowlers can do," he said.
Asked whether he thought the pitch was too difficult for the second day of a Test match, Whatmore responded, "It looked that."

Bring back Mohsin Hassan Khan as head coach of Pakistan cricket team
The nation demands from Mr. Zaka Ashraf, Chairman PCB to immediately sack this much hyped professional coach of Pakistani cricket team Dav Whatmore, for being directly responsible of the ever declining standards of team's batting, wherein, today our cricket team got out in the 1st innings of the 1st Test match, against South African cricket team, on the lowest ever Test score of just 49 runs. In fact, today the 2nd February 2013, will be remembered as the BLACK DAY of Pakistan cricket.
It is seriously apprehended that if PCB persists with Dav Whatmore any further, soon our team's Test status, may not be revoked by the ICC.
As such, in the larger national interest, the countrymen are fully justified in demanding immediate appointment of Mr. Mohsin Hassan Khan (who lately proved with results, to be the most successful coach in the cricketing history of Pakistan), as head coach of Pakistan cricket team. Moreover, he should be advised to take over the charge of his job in South Africa, as soon as possible.
In case MHK is not available for any reasons whatsoever, either Mr. Wasim Bari or Mr. Abdul Qadir, fully deserves to be appointed, as head coach of Pakistan cricket team.
Having Azhar Ali, Misbah and Yunus in the same team doesnt make things better either... You guys did it to yourself by having 3 clones of the same ineffective and failed sheep...!
I always stressed that looking at history of cricket, India always produced world class batsmen and ordinary bowling attack (with the exception of spinning trio of 70's) whereas pak produced very ordinary batsmen and very good bowling attack. They always rely on their batsmen making some decent scores and then try to get opposition out. As Imran Khan said until and unless they make Bouncy wickets at home, pak batsmen will never ever do well in batting in Australia and S.Africa. They have no clue how to play a ball which comes near your chest.
